The boy blinked at him, the question in his gaze clear as day. Tony sighed. “Don’t give me that look. I haven’t known about you all this time. I only realized you existed when that nurse took you away from my lecture at the hospital.”
“That was months ago,” said Peter.
“Yeah, it was. Let’s not whine about it, okay? No point in dwelling on that now. It’s set in stone. Can’t change that, can we? Even I can’t time travel, kid. How long have you known?”
“I always knew,” he admitted.

Summary
In the aftermath of Peter's torture and the reveal of his superhero identity to the rest of the Avengers, our friendly neighborhood teenager grapples with a deeply impacted sense of self. Thankfully, he has Tony and the rest of the team by his side every step of the way.
“So this is the kid.” Clint shot Tony a flinty, uncertain look as Peter gave the gathered Avengers a nervous smile, the boy wringing the soft material of his mask in his hands. The kid we saw tortured went unspoken. As did the kid who you dragged to Germany, the kid we fought against, the kid we could have hurt or killed without ever knowing.

Summary
Peter often wondered about the atomic bomb.
More than most teenagers should, probably. Though most teenagers weren’t vigilantes either. In any event, his wonderings had nothing to do with his extracurriculars. It was only tangentially related, in the way he seemed to be able to detonate his entire life in seconds, in an exorbitantly bright and colorful manner.
The thing was, an atomic bomb didn’t start with the explosion, although everyone always focused on that bit. Humans always did have a fascination with things that killed them, and from a humanitarian perspective, the damage was what was important. But coming from a more chemical perspective, the explosion was almost incidental.
The real danger was in the preparation, in the way two things that were stable on their own could be forced together under exactly the right — or wrong — conditions. Not inherently volatile, nor doomed from the start, but close enough and aligned until a reaction became inevitable.

OR: Peter nearly dies, goes into a coma, wakes up, and then gets himself into a hostage situation, all while Tony is acting strangely distant. It is, objectively, not a good month for him.
